Landlords never return your deposit
Almost everyone I know who rented a flat in Lisbon had the landlord not return their deposit. There are no government-run or accessible mediation schemes. I don’t advise you to pay your last months of rent equivalent to your deposit. You can then negotiate any damages with your landlord with your money in your pocket.

It's a common problem. You can twist their arms by threatening tonreport them to the AT if they don't have a formal rental contract (which many dont) or to ASAE if they are renting apartments in bad condition (dorm rooms without windows for students is really common).
(no empty threat, you need to actually be willing to go to make a report)
